no 3.1 file manager

The other day I went to delete a program and it wouldn't dele because "in use by windows"> Well, I went into DOS and got rid of it but when I booted 3.1 the file manager icon wasn't there. I have reloaded the prog 3 times, all to no avail. Any suggestions?
