You could try using the 98Lite IERemove utility.
That will eradicate IE from an existing Win98 installation.
After you do that, then re-install IE 4.01 SP1 on top of it.
Like I mentioned earlier, I've ran a 98Lite installation of Win98 and later installed IE 4.01 SP1 with no problems...
Just a suggestion.
